I'm going to start setting up a store tomorrow.  I called ebay powerseller support and asked how some of the large sellers have stores and their items when found in a search look just like a regular listing.  It does not come up as a store listing but if I search their store I can find it there also.  Support said that there is a place when setting up you store to check that will make it look like that.  You can check this ISBN 1586486918 the top listing is from "Buy" and it does that.  I'm sure I'm missing something or I would think that most people would set theirs up like this.  Just wondering if there are any thoughts on this or anything else about setting up my store.

"Buy" is a mega seller company that has a special deal cooked with eBay - so they get perks that many of us do not.
 
In your example, there are only 2 listings under that ISBN, and they're both fixed price listings. If you entered an ISBN that had fixed price or auction listings AND store listings, the fixed price and auction listings would be first, and the store listings would be in a separate section below it (with a heading like "also available in these eBay stores.")
 
Whatever format you choose - auction, fixed price, or store listing, all will show up in your seller-specific store. However, your Final Value Fees will be based on the listing format you used. In other words, a fixed price listing that someone purchased through your storefront would still be charged the Fixed Price FVF - not the Store rate.
 
The biggest issue with setting up a store, in my opinion, is categories. Look back on some previous posts for this - I posted a pretty long tutorial about how to do that.
